I agree that he does use the "killing off of the most likable character" a little to much but if you view each one on its own merits I think each holds up and has a very distinctly different meaning to the story. This one is unique in that otherwise he wouldn't become a villain, well at least not the one in the red jacket. He might even of became a true superhero.
I would love to see more of Dr. Horrible, but I don't really see how you would move on from here.
